An old friend of Togusa's named Yamaguchi is murdered after sending him pictures concerning an unsolved case involving a hacker known as The Laughing Man.

Things go fairly haywire as Kusanagi suspects that The Laughing Man has inserted a virus into the police units guarding the Superintendent General. It has come to the attention of the Minister of Home Affairs that Jenoma revolutionary leader Marcelo Jarti has been visiting Japan regularly every five months.
Kurutan, a friend of Kusanagi's, calls the Major to the hospital where she works to look into the source of a young girl's heart transplant. It seems that the heart she received was given without consent of the owner's parents. Kusanagi enters a chat room dedicated to The Laughing Man. Various crackpot and a few plausible theories are passed around JFK-style as the chat room members view various bits of evidence from the Laughing Man case. Marco Amereti, a former American Imperial Navy Petty Officer turned serial killer, has arrived in Japan and for the last two months has murdered several women by slicing the skin off their torsos in the form of a t-shirt.

Early in the morning, Baton's Tachikoma self activates and leaves the Tachikoma storage bay to explore the outer world. While roaming the streets of the city the Tachikoma encounters a young girl searching for her lost dog.
Sixteen years ago Aka Turkuro, the daughter of a pioneering cyber company CEO, was kidnapped by a group opposed to cyberization. The girl's whereabouts remained a mystery until she was spotted by members of the Maritime Safety Team aboard an abandoned radiation scrubbing island. Acting on a tip, Section 9 breaks up a cabal of thieves hell bent on wrecking a Japanese financial institution. Shortly after the raid a Chinese intelligence official contacts Section 9 and informs them of suspicious activity that he believes may indicate an assassination attempt by Chinese Socialis.

The failed attempt to secure the ex-GSDA officer for questioning has proven to be the straw that breaks the camels back, as Major Kusanagi decides to go directly into the Cabinet Intelligence Agency database to determine what Gohda is up to without all the added wires and strings.
On his way home from work, Togusa becomes involved in a domestic dispute between Yukadi Shisharow and her boyfriend when the lady suddenly trips in front of Togusa's car and screams for help. Batou and Togusa are testing eight potential new recruits for Section 9. Each man is paired off to create four different teams, and each team is tasked with tracking the Major; however, the Major proves to be a difficult target to track. The Tachikomas locate a stealth gate that can only be accessed through the European Satellite system.
After passing through the gate, Boma recovers a suspicious file believed to be the virus that infected The Individual Eleven. The techs briefing the team think the sole survivor of the group may be using a unique face created by a face sculpture with an artistic background.
Representatives from the American Empire have arrived in Japan to discuss a new security treaty and Section 9 is one of the various groups assigned to secure the building where the talks are taking place. Section 9's Tachikoma fleet is down for routine maintenance. While the technicians inspect the fleet, the think tanks begin a philosophical discussion on the Individual Eleven case and the implications and motives behind it.
Another Chance. The Prime Minister calls a meeting of her cabinet to discuss the refugee situation. During the meeting several cabinet members attempt to separate themselves from the problem, while top-ranking military officials and local law enforcement voice their concern over the sudden influx of refugees.
